It is my understanding that we will need to check in each title on a cartridge before marking the cartridge itself as lost. I am requesting a way to do both processes at the same time to avoid a mistake (as there tends to be a lot of different items on the Items tab for Duplication patrons).

This used to be an issue in the early stages. But the items on the cartridge aren't physical. They are virtual and therefore really can't be "lost".
You should be able to select the barcode of the cartridge itself, mark it lost and then the items on the cartridge will all be checked in for the patron. We have been doing this regularly as we get reports of cartridges going missing. We take these cases and find out if the cartridge was lost in the mail and never received. In these cases, we mark the cartridge lost and recreate the order. Or if the cartridge was lost on the way back to us, we just simply verify things (check with patron to see when sent) and just mark the cartridge lost.
